Twenty years earlier, a younger Professor X and Magneto visit the young Jean Grey together. Without lifting a finger, she makes the neighbors' cars float. Back then, the two men were still friends with a shared dream.
Ten years earlier, a boy in a bathroom desperately tries to cut away the small wings sprouting from his back. His father, Warren Worthington II, is stunned to learn his son is a mutant.
In the present, Logan, Storm and the students train against a giant robot in the Danger Room. Scott, still grieving Jean, can't focus.
Hank McCoy, Beast, the government's Secretary of Mutant Affairs, meets with the President when news breaks: Worthington Labs has developed a 'cure' for mutant powers.
The Worthington lab is on Alcatraz. The cure comes from Jimmy, also called Leech, a boy whose presence cancels mutant powers.
Mutants split between those who want the cure and those who find it insulting. Storm is firmly against it, but Rogue, who can't even touch Bobby, finds herself tempted.
Magneto attacks a prison convoy and frees Mystique. Juggernaut and others join him.
Shielding Magneto, Mystique is hit by a cure dart and becomes human. Magneto leaves her behind, saying she's no longer one of them.
At a gathering of mutants, Magneto warns that the cure will be turned into a weapon against them, and many join his cause.
Scott goes alone to Alkali Lake. Jean, thought dead, rises from the water. They embrace, but something about her is wrong.
Sensing trouble, Professor X sends Logan and Storm. They find stones floating in the air and Jean unconscious. Scott is gone; only his glasses remain.
Back at the school, Professor X confesses to Logan that Jean holds an overwhelming force called the Phoenix, and that he locked it away inside her mind years ago.
Jean wakes and draws close to Logan, then shows a wild, different side. When he tries to stop her, she throws him aside and leaves.
Jean has gone to her childhood home. Professor X and Magneto arrive at the same time, each trying to win her over.
Outside, Logan and Storm clash with Magneto's followers.
Inside, Professor X reaches into Jean's mind, but the Phoenix erupts. The house begins to break apart, and Professor X is disintegrated. Jean leaves with Magneto.
The school holds a memorial for Professor X. The students wonder whether the school will close; Storm decides it will stay open.
Now human, Mystique tells the government where Magneto is hiding. Troops raid the camp, but find only a mutant who can make copies of himself.
Moments before receiving the cure, Warren, Angel, spreads his wings, smashes through the lab window and escapes. He eventually finds his way to the school.
Learning that the military is being armed with cure guns, Beast resigns from the government and rejoins the X-Men.
Seeing Bobby and Kitty together, Rogue leaves to get the cure. Logan doesn't stop her; he tells her it's her choice.
Logan goes alone to Magneto's camp and confronts Jean. Afraid of her own power, she whispers for him to kill her, then is swallowed by it again.
Magneto tears the Golden Gate Bridge loose and turns it into a road to Alcatraz. His army floods onto the island.
The soldiers' cure guns are no match for Magneto. Then Logan, Storm, Beast, Bobby, Kitty and the others arrive.
Juggernaut barrels through the lab after Jimmy. Kitty phases ahead and gets him out. Near Jimmy, powers vanish, and Juggernaut knocks himself out against a wall.
Bobby turns his whole body to ice and defeats the fire-wielding Pyro.
When his father is thrown from the roof, Warren swoops in and catches him.
While Logan distracts Magneto, Beast injects him with the cure. Magneto's powers are gone.
When soldiers open fire on Jean, the Phoenix fully awakens. Buildings and people around her crumble into dust.
Healing as fast as he's torn apart, Logan pushes toward Jean step by step, telling Storm to get everyone out.
For a moment Jean is herself again and asks Logan to save her. He tells her he loves her, and, in tears, kills her with his claws.
The school carries on with Storm in charge. Beast becomes an ambassador.
Rogue returns, cured, and walks hand in hand with Bobby.
Magneto, powerless, sits alone at a park chessboard. He holds his hand over a metal piece, and it twitches. His power may not be gone after all.
In a hospital, Dr. Moira MacTaggert tends to a man in a coma. When he speaks, it's with Professor X's voice.
